The pace bowler experienced discomfort in his hamstring post-delivery that he bowled at the MCG.
Team management reported Atkinson reported "discomfort" and would spend time away from the action to undergo evaluation "over the next few hours".
The series decider in this Ashes battle at the SCG starts this coming Sunday.
The English side has already lost fast bowlers Mark Wood to a knee injury and Jofra Archer because of a side injury on this Ashes tour.
A replacement bowler was brought into the squad as cover for Wood.
The seamer had a tough time during the first two matches, managing only three wickets.
He was left out from the previous Test, then recalled for the fourth Test as Archer's replacement.
Surrey's Atkinson improved at the MCG, taking two wickets with the ball, and scoring 28 runs while batting as one of just three English batsmen to reach double figures.
